you could make a docking area with pistons which push upwards when you
flick a lever and then the boat wouldn’t get out or you could do that with
the current area and just have the pistons push up in the entrance to the
boat ramp and stop the boat going down it

+Monkeyfarm’s Minecraft Hey Monkey, how about a redstone system to retract
the waterfall when you are going in? such as using string and levers at the
end?

You should build a boat launcher like Zueljin. It is really awesome and is
really easy to build. His base is the White Castle that is on a hill that
is located on the opposite side of Hermit Town can’t miss it. :)
