you should use ice on most of the floor, would make the whole thing a lot faster.

you lose two ticks on each thing, water and pistons on the walls, if you double invert twice it’s totalle unnecessary you know

its not bug that you can`t see cocoa beans they stack in new update that it makes less lag in SMP

what are the requirements for growing? besides the jungle trees and biome? does the tree need leaves, and if not the design can be a lot simpler (ie less sticky pistons). to make it fully automated im sure you could make a really really long timer for the average amount of time it takes a coco to grow. just needs some testing and time :D
