I may be wrong but if you just had a crap ton of repeaters connected to a piston you could turn of the clock after a certain amount of time :/

You could have it so instead of the string going up and possibly being replaced to break the gate, have it drop down into lava so the mechanism is Destroyed entirely, but with the clock on a permanent tick.
