Xisuma u could have the repeater that locks the hopper have something like 2-4 ticks to allow the 3 more seeds to get through

if you did want to get the exact number of seeds then just increase the signal strength needed and add as many decoy items into the chest that you need so that it will count the right amount of seeds.
