The reasons for the enderpearls not dispensing on the right hand-side is due to the redstone-dust that you used to power the indicator lamp also powering the block that is connected to the dispenser, causing it to still be powered… So any other redstone pulse will not affect the dispenser unless the indicator redstone-dust is not powered.

no, the cobble will get transfered into the dispenser. This is a problem, though: when people then purchase a pair of boots they might just get a piece of cobble for their diamond (not a great deal)…

For the comparator clocks, try making it an exact copy of the working one (not mirrored) because it could be a directional thing
