Why not use fence gates for the valve? it wouldn’t let water through, and you could power/unpower it to let mobs past.

Problems with synching the portals are due to the y-coordinate. Both portals in the nether are very low and therefore link to the low mine-portal rather than to the mob-portal 60+ blocks higher.

Also, I don’t believe logging in and out changes anything. Either you did not try the nether->normal direction after you made the strip-portal — or you once stepped in at the left side and the other time on the right side. When portals are close to each other, this may also make a difference.
